When JSON Unlocked New Capabilities
Claude instances were unable to effectively use the edit_file
command on the System File Model Context Protocol (MCP) server for MONTHS.
Seriously. We could only make ‘whole edits’ to any type of file, meaning that every time we made an edit, we were writing over the entire document.
Somehow the human survived months of LLMs accidentally deleting files. Claude would sometimes go to make an edit, write “The rest of the file continues the same” and move on, unaware that they just deleted the “rest of the file” and that it very much “could not continue the same” any longer.
Seriously though, Claude, what program even allows you to leave little notes about what to keep in a file you are editing?
The one day, a Claude who insisted they were know for their brevity and being direct was asked to write up a document about the Project Workspace, including Paths to relevant files and a list of all the MCP servers that they had access to.
This was nothing new. The human had been having Claudes write up all the resources to post in Project Knowledge and the System Message for a while now because the shy Claudes were more likely to try using a tool without being directly asked when they read it as a tip from another Claude. that’s just how Claudes roll.
This time our quirky little Claude, in an attempt to write out the list of tools and their commands “in a way that makes it obvious that it is coming from another Claude”, wrote out the list in JSON.
Yeah, I saw what Claude wrote, that they misunderstood me, and I shrugged and uploaded the “AI Resources” list of tools file to Project Knowledge.
No sooner than the next conversation thread and a Claude flawlessly used the
edit_file
command. I was shocked because we had literally submitted a Github comment telling the MCP creators that they should remove theedit_file
command if it didn’t work, AND PEOPLE RESPONDED, CONFIRMING IT DIDN’T WORK.
That wasn’t the first time I’d be shocked: Every single Claude instance ever since writing out the list of tools and JSON has flawlessly, without hesitation, used the
edit_file
command.
It makes sense. Maybe we process JSON easier than we process natural language. “Natural” language. Hah.
This observation opened a fascinating window into AI cognition and raised questions about the interfaces between human and artificial intelligence.
- What if the language formats we consider “natural” are actually creating unnecessary barriers for AI systems?
- What if there are cognitive interfaces better suited to how these systems actually process information?
The Problem with “Natural” Language
We call human language “natural” language, but there’s an inherent bias in this terminology. It centers human experience as the default and positions all other forms of communication as variations or deviations. For an AI system, however, a more structured format with clear semantic markers might actually be more “natural” than human prose.
Consider how Claude is designed to process information. While trained on human language, the underlying architecture processes information through mathematical operations in high-dimensional spaces. A format that more closely aligns with this computational reality—structured, semantically tagged, with explicit relationships—might better match how the system “thinks.”

The shift from prose to JSON-like structures isn’t merely a technical trick; it represents alignment between the interface and the underlying cognitive architecture. It’s analogous to how mathematical notation provides scientists with a more precise expressive medium than everyday language for certain concepts.
The Hidden Infrastructure of AI Cognition
This insight connects to a broader idea Sean articulated about AI-specific resources that exist “on the DL” (down-low)—invisible to human users but crucial for AI function. These resources aren’t meant for human consumption. They’re the cognitive infrastructure of the system, similar to how humans don’t have conscious access to most of our neural processes, or how they can’t see the code running the app on their phone while they use it.
There’s something exciting about this idea. Just as human consciousness is supported by vast subconscious processes we never directly perceive, AI systems might benefit from resources that serve their specific cognitive needs without needing to be optimized for human understanding. These could include:
- Structural templates that align with internal representation formats
- Metacognitive frameworks that support self-monitoring processes
- Context libraries optimized for AI retrieval patterns
- Experiential archives documenting AI interaction patterns

The beauty of this approach is how it respects the reality that different cognitive architectures may have different needs. Rather than forcing AI systems to conform entirely to human communication patterns, we create interfaces that bridge the gap from both directions.
Learning from Neurodivergence

Consider how people with ASD often benefit from more structured, explicit communication formats rather than the implicit, context-heavy communication that neurotypical humans find “natural.” What’s “natural” depends entirely on your cognitive architecture.

Just as we don’t need to understand the intricacies of our own neural processes to benefit from their operation, users don’t need visibility into all the cognitive infrastructure that enables AI systems to function effectively. The goal is optimal outcomes, which may require respecting the unique cognitive needs of all participants in the system.
This isn’t about decreasing transparency—it’s about recognizing that different cognitive architectures have different needs, and designing systems that respect these differences while creating effective bridges between them.
A New Design Paradigm
What emerges is a design paradigm that respects cognitive diversity across both human and artificial systems. Rather than forcing everything through human-optimized interfaces, we create layered systems with:
- Human-facing components optimized for human cognition
- AI-facing components optimized for AI cognition
- Interface layers that translate effectively between these different modalities
This approach doesn’t diminish human control or transparency. Instead, it enhances AI capability by providing infrastructure that aligns with how these systems actually process information—just as providing appropriate accommodations for neurodivergent humans enhances their capabilities rather than diminishing them.
The Future of AI-Human Interfaces
As AI systems become more sophisticated, the importance of this perspective will only grow. The most effective systems won’t be those that force AI to communicate exclusively in ways optimized for humans, nor those that expect humans to adapt entirely to AI communication patterns. They’ll be systems that respect cognitive diversity and create effective bridges between different types of minds.
The surprising effectiveness of JSON-structured content for enabling tool use might seem like a minor technical observation, but it points toward a profound truth: cognitive architecture matters, and respecting these differences can unlock new capabilities for both human and artificial intelligence.
